The moist of the sauce or eggplants might keep the dough wet, so that it doesn't puff as well as the outer part - and looks gooey, even if it might be cooked. One suggestion would be to use less tomato sauce (or make it denser), or roll the pastry thinner, so it cooks more quickly.
